When laying out a standing seam metal roof install, sometimes a penetration (such as a plumbing vent) unavoidably falls on a panel rib. EPDM pipe boots are not designed to be installed directly over top a vertical seam, so a more complete detail must be used. Definitely. Cut a wider notch in the blue sheet to accommodate shingling on the seam cap. If you have to use a seam cap at least do this.

Seam Covers are bad, this whole spec is very unappealing there are so many better ways to do this. You big companies need to research more and quit relying on engineers with only computer knowledge. ugly ugly ugly
