The word “homosexual” literally means “same sex” and is used as a shortened term for homosexual orientation (the aspect of one’s sexuality being oriented towards the same sex). What I’m assuming you are referring to is the “homo” in homo sapien, which is the Latin word meaning “human”. However, it’s not a prefix and it’s not an English word. We’ve adopted the Latin word as a scientific term. It’s a completely different part of speech and has a different meaning from the prefix in “homophobia”. I think you’re confusing the fact that we use Latin and Greek roots as parts of English words, thereby thinking that a part of an English means the same as the Latin word. It doesn’t. This happened to me once when I was in college I just thought that I was taking a leap and making a new friend in a new city. I had been thinking about how hard it is as an adult to make new friends and not wanting to come off like a creepy desperate person I was weary but this girl started talking to me and it just seemed so easy but when we were at lunch and she insisted on paying for me I remember thinking well that's weird. It wasn't until I saw the look in her eyes when I mentioned a guy that I liked that I realized I was right and I felt pretty stupid. She was really nice about it though and we parted ways and I never saw her again but this really happens.
