In the extended fight scene from X-3, after Juggernaut charges Wolverine, he tries to pick him up, but Wolverine puts his claws right through his arm. At the end, he sticks his claws right into the back of his helmet, which I assume went into the back of his head. He reached his other claws out to Storm and called her name, and she sent a bolt of lightning through him, which electrocuted him, but the current went into Juggernaut. He pulled his claws out, and Juggernaut dropped to the floor, beaten. I assume this take on Juggernaut isn't immune to physical or elemental attacks. That's why he got he got his feet and head cut off as a throwback to that extended fight sequence, that he can, in fact, be hurt.
