You hand place one arm against a wall and bend your torso frontwards, so it is roughly parallel to the floor.

Would I still benefit from partial reps? With prone Vs, I can't fully raise my right arm to my head, but I can still feel my lower trap working. Will I eventually progress doing this?

The one when your arm is above your head, the "V" position

Only for the "T" position. The other two your shoulder blade should be upwards rotated.

I have quite bad muscle imbalance with upper traps dominance so when I try these I often feel the tension in my upper traps, how can I isolate the lower traps?

Fortunately muscle imbalances aren't really a thing. the point is to find the right entry point to emphasis the muscles you want and then progress from there. That is why we have 4 different levels. Start with Level 1 and then progress as you fitness and symptoms allow. There isn't magic exercise that activities the lower trap and inhibits the upper trap
