I think the biggest problem is that they use a multiverse, but don't use it the same way as they do in the comics. In the comics they at least try to keep it a bit on track and give the different worlds names. Like when wolverine dies, but then gets replaced by a different wolverine a few years in the future. When he somehow ends up being send to the earth where the other wolverine died. You know when, how and where the replacement came from, and they are also different in their powers and/or personalities.
