Some advice please: If a body corporate owes the municipality money (a large amount), is it always downhill from there and one should avoid buying the flat?? Thank you in advance.

It depends on the area. When I'm looking at investments in JHB CBD (like Berea / Hillbrow), I will review the building's AFS very carefully. If I can see any mismanagement of finances, then I tend to walk away from the deal. If a body corporate is mismanaging the estate, then it will usually continue until the trustees are replaced.
