For what it's worth, I've had the Crawfish fodder stand on top of the headbash container once or twice in the final version. Their spawn points seem to be strange. But still though, these are some AMAZING finds!!

I have had the final game take me to the start of Midnight Mountain after freeing Agent 9, at least on the black label version. The GH version didn’t

I know that this is an old comment but I played the game yesterday on the greatest hits version and the game sent me to the beginning of midnight mountain after freeing Agent 9. It seems to be something that can happen in any of the release builds.

Refresh my memory on the Midnight Mountain whirlwind thing at the end. I can’t remember what that was.

There was supposed to be a whirlwind outside the Sorceress portal after you defeat her that would take you to the highest point in the level and allow you to glide to the unreachable island in Midnight Mountain (which is present in the final build), where the Super Bonus Round portal was supposed to be located. However, for reasons I don't know fully, the developers removed the whirlwind while the guy who added it was on vacation. Thus, that island remains inaccessible in the final build.
