You can add weld to the edge of the body line. It will close the cap at the window. Then add fiberglass filler. Just a easy fix! Keep building! Absolutely love this build!

I like that last set of deep dish mags you showed. Fits the truck nice. For that roof, I say just trim the back truck panel to fit the wagoneer profile. The body line change back there won't hardly be noticed. And you might be able to bend the door tops to seal up that back edge.
