Okay, for one, so glad we're getting to my favorite ending in all of Henry Stickmin, Master Bounty Hunter. Two, and this comes directly from Puffballs' Developer Commentary, the Under Barrel Grenade Launcher seen in the Armory is a reference to 2018's Aquaman. Puff noted that, at the beginning of the movie, there's a grenade launcher seen in a submarine, and the fail text, "Who brings a grenade launcher onto a space station?" is exactly what he thought when he saw that scene; just replace space station with submarine.

Regarding the Age of Empires "Convert" reference, I can confirm that "Narwini" and "Erectus" also come from that game. They're words that certain units can say when they are selected or commanded to do something by the player. Quite fitting that that's basically what's done with them in this scene: They join Henry's side, ergo being selected, and then are told to "stand guard" at the door.

Lore wise, it's supposed to this advanced series of close proximity fighting techniques that blends martial arts, knife usage, and gun usage that was developed by Snake and his mentor, the Boss.

I would like to note, that every movement and move done by Henry and Ellie in the Capital Gains “Wombo Combo” option is an actual move used by Captain Falcon in the Smash series. You can really see it in the up air that Henry sends into Ellie’s back air, and both of them using the same down air spike/meteor.

There’s a reference you missed in Infiltrating the airship; in the missile fail (for RPE), the small little helicopter shoots down the air ship. If you look closely, it says “crit”, and in the original it plays the “crit” sound from TF2. In TF2, random crits have a tendency to give people undeserved kills
