Tower of Goombas is not a single high ranking troop. It is a battle formation. Koopas are like the Marines due to their intelligence, air, land and sea capabilities, and penchant for eating crayons. Red Koopas are presumable higher ranking than green Koopas due to their rarity and greater intelligence then their green brethren, but a Koopa would likely be unable to command a Goomba due to them existing in two different military branches altogether. The Pirahnna Plants are not a military unit, but are environmental hazards, similar to landmines or barbed wire. They are predictable and barely sentient (some in Super Mario Bros Wii target the player with fireballs, implying remote manned capabilities similar to drones) but they simply go up, devour, die if they catch the player off guard (which is likely) and go down if they are fortunate enough to survive which only prolongs the inevitable unless Mario is feeling merciful.
